It's not a MASSIVE story changer. Episode 3 would have been Alyx and Gordon going to the Borealis. Now Half-Life 3 would be Gordon (and maybe Eli) saving Alyx, and then something with the Borealis. Story is the same the only difference is that Eli is alive. Wrong. With Eli's brain, combine now had all the info about resistance activities and plans.

(ep2/alyx spoilers) I actually really didn't like ep2 that much. It seemed too rushed, and I thought the ending was really cheap. Every other hl2 game ends in a conclusive way, or at the very least, in a way that sets up the beginning of a follow-up game.
